If you use your CC to pay your auto loan and pay the CC in full every month, it actually should have a positive effect. If you are carrying balance on the card and are over 30% utilization (for instance, 3300 balance on a $10000 credit line) you're playing with fire.  

But the general question seems to be whether the credit reporting agencies "know" that you're using your card to pay your car loan - no, they don't know. All they know is what balances you're carrying, how much credit is available, and whether everything is getting paid on time.
